Have you looked at the computer for a code??? Bad o2 sensor!!!
How old is the air and fuel filter??? In what kind of conditions are your plug wire???
Clean your Throttle body and the injectors. That could be a good start.

I still vote for wires. I had a NEW set of wires on my car that didn't operate correctly. Circumstances were similar - new plugs helped, but only for a little while, and then the problem came back. A different set of wires was required to permanently fix the problem, even though every test we tried on the first set said they were ok. I'm betting a new fuel filter will do nothing for you, but I could be wrong. Michel : are you saying plug gap need to be smaller when you are running higher boost? Or is it that it is more important that they be of the proper gapping? I just changed mine before instaling my boost controler and gapped them to 0.032 (is it that??)

Larger gap means more power but higher risk of not firing. Smaller gap means less power but much more consistant firing.
