When these cars don't run well, always fix the cheapest thing first. 1) if possible have someone closeby run a diagnostic datalog (not sure if you know but we have software that runs on palm pilots that will read the ECU codes and check to see if all the sensors are working properly). 3) visit www.vfaq.com and look up the site to check your CEL 3) check all intake hoses and clamps 4) change plug and wires 5) sensor failure (O2, MAS..etc)

Mike, your first order of business is to find out what that CEL is telling you. Chances are good that it'll point you more specifically to what the problem is. I misread your first post and didn't realize you hadn't done the plugs / wires already. Definitely do the plugs and wires first even before checking the code. I find hesitations / misfires are almost always spark problems, usually the plugs or wires, or an intake leak like Noah mentioned.
Bad plugs / wires can definitely trip a CEL light (random misfire, etc.).
